With Ion Torrent sequencing the focus is on providing these results quickly and efficiently to our customers. While there are many tools and options for microbial annotation, one particularly useful and interesting option is CloVR. Our experience using the CloVR-Microbe pipeline for annotation of Ion Torrent data.


About E Coli DH10B dataset, CloVR predicted a total of 4,883 genes in this dataset. Of the 4,883 predicted genes, 4,644 unique predictions were found and 2,644 predictions had an actual gene ID. The 2,000 other genes were predicted hypothetical proteins and did not have an actual gene ID to cross-reference in reference genbank files.

IHMC2012では、妊婦から胎児へのMicrobe分析が紹介されていましたね。

「ハイコンテクスト文化」というのは、そういう共通認識が断片的な情報の交換を持って有効になる濃度の高さ、及び範囲の本来的な局在性が、ネットによって遍在的な時空間分布を帯び始めていることを指す言葉なのかもしれない。文化の特質表現ではなく、コンテンツトラフィックの変容そのものを示す。

2000年代ニューエイジの「現在の形」。その形状は、流動の中にある音楽シーンや音響テクノロジーの中にあって、歪と言えるほどに姿を変えず純度を保ち、「取り残されて」あり、「異し在り様」である。



グレゴリオ聖歌や民族音楽を、シンセ、打ち込み系のシークエンスにコラージュして、フュージョン的なビートに乗せるスタイルというのは、1990年代中期、EnigmaやDeep Forestのフォロワーたちが、お手軽にそれっぽいムード音楽を仕上げて、マーケットに便乗する定番の手法であった。


この2012年になって、ここまで空々しくポジティブで、清々しいほど前時代的な音色の中に過適応したジャンルも稀であろう。或は、そこにしか親和性が無かったのか。。



あの時代、私たちは、このニューエイジというジャンルに、宗教や民族音楽、そしてテクノロジーと芸術表現の「未来」を視ていたと思う。しかし、このMysteriaをはじめ、未だに過去のメソッドに撞着するニューエイジ系の作曲家や、そのリスナー達(私を含めた)が、その楽曲の神話性に縋るだけの理由があるのだとすれば、それは前時代とは違った意味で、今なお特異と言えよう、このテクノロジーとプリミティブ音楽との融合に象徴される、シャーマニズムとメタファーの接点、マスプロダクションとグローバリズムの行方に、未だに何処かで惹き付けられているからに他ならない。



星空の瞬きを美しい旋律に擬えたような清涼なアンビエントと天使の合唱、かつて土臭い大地を踏みしめた原初の本能を揺さぶるエスノ・シャント。"Chasing the Divine"には、なるほど今も昔も普遍的に、現代人の神聖へと縋る心に訴求する要素をいくつも兼ね備えている。

音楽マーケットの様態も変化し、必ずしもスマッシュヒットを狙わずとも、自分なりの層を獲得することが、アーティストとしての存在感と創作意欲を支える鍵となっている。その中で「変わらない」ことを選んだ彼らの選択は、決して時代遅れなどと揶揄される謂れはないであろう。

Such an institute is needed and required by the community to reduce the hurdles individual researchers must leap to access data, reformat data, and generate ecosystem and organism level models.

The biological community has many hubs, which are beginning to self-organize under the auspices of community-led initiatives. These initiatives will act as conduits to enable interaction within the proposed conceptualization stage.

miRNAの話と思ったが、全然違うもの。これはこれで驚き。哺乳類の細胞の中に多種多様な輪状のDNA(マイクロDNAと書いてある)が存在するという論文
さっき紹介した論文を恐れおののきながら読んでいる。どうしてこんなことを誰も指摘しなかったのか。本当なのか?ゲノムから数万もの短い配列が輪っかになって切り出されているのだ。しかもヒトの細胞で。
正常組織のDNAの0.1~0.2%にも上る量で取れてくると。1つ200bpとして、1細胞あたりでも数万近くあるはず。電顕写真もある。ヒトの体のDNAはいっぱいちぎれているということで、体全体がモザイクだということだ。

Junk DNAにリング状のものがあることは既知のことだったけれど、輪であることで正常の遺伝子を制御する機構が働いている例があるとしたら面白いね。

マイクロDNAの微小欠失のモザイク化が複雑になればなるほど生命現象の反復性の確率的維持が難しくなるんじゃないかとか。進化の壁を規定するのが体細胞生成における不確実性の定量と、その振る舞いのカオスの縁にあるのだとしたら、『ヒト遺伝子』と他の哺乳類との比較は重要性を帯びてくるのかも。

They show a graph of responses to the question “What are the most important topics that someone should understand in order to work in the field of computational biology / bioinformatics?” I have to admit I don’t quite agree that programming and then statistics are the most important.

A key element missing though, that I’ve touched on before, is the theoretical biology that is used in and underpins computational biology. To me that is the most important background. It is not necessarily taught much in ‘straight’ biology courses.

Euan Adie and I started the CrowdoMeter project, an analysis of the semantic content of tweets linking to scholarly papers. Because classifying almost 500 tweets is a lot of work, we turned this into a crowdsourcing project.
For this purpose I have created a public repository on Github which contains not only the source code for the CrowdoMeter website, but also all data ? the same dataset made available on figshare.

I will be bringing the Canadian Drug Product Database to the Hacking Health Hackhaton to play with in RDF format and store in a Virtuoso triplestore. The same technology used to publish Wikipedia according to the Semantic Web standard, the software used by DBpedia project.

Are wikis the future of biological databases? Well, the answer is yes, and no. They help bridge the vast gap between the amount of human-annotated data compared to unannotated data. Where annotations do exist, the use of wikis can help to improve the annotation and keep it relevant. But, wikis are extremely simple and are unlikely to replace the complex relational organisation of many biological databases.
